Almost every leaking skylight we've ever pulled was installed without the manufacturer's flashing kit, or with the kit installed in the wrong order relative to the roofing material. Step flashing must go under the upslope shingle course and over the downslope course — every time, no exceptions. We use the OEM flashing kit, never a generic replacement.
